My brother's 05 Ultra had mushy front brakes. He brought it to an Indy and had the brake fluid replaced and bled the line. He still has mushy front brakes. When he pumps the brake lever they firm up. Could there be any reason for this other than air in the line?

It is possible the master cyl. is sucking in air on the return stroke. The master cyl because it is spring returned and moves much further than the caliper piston

Check the lines. It's possible that a line may be swelling.
you could have warped rotors, they will allow you to pump up a firm brake , but then they run out of round and knock the break pucks back a little further then they need to be , and when you apply the breaks the first couple of strokes are needed to pull the pucks close again , if you do end up changing the rotors go to the floaters as a up grade about the same price and you should never have the problem again
